CLI should be frozen until 1.0.0 hopefully. Setup for implementing the last changes before 1.0.0

Removed unused code files, cleaned up file and function names, merged some files for better organization

Fixed a mistake when implementing solution for files with '.' in their names. Added a check so that the program quits when no input file was detected
