Freq matrix overwritten

Re-ordered the files and added some extentions to the .gitignore. This way the future README.txt files will be read

  • Paths of scripts must be re-writtent
  • Maybe add numbers to steps
  • No dev nor correction to the vcf_parser3.py has been added
